Room calculation gives ghost rooms
You get ghost rooms from the enviroment.
For example your whaterwheels are crossing the river and you have a few walls and steps at the riversides to get out of the water, too. If you are unlucky you get this construction counted as room lowering every other room in value for it. Searching for this 'room' you see no tables or other stuff and really have a hard time to undo that problem. With the river example you can shovel out the ground of the river to get enough space between the waterwheelconstrucion and the bottom.
Having fixed a waterproblem in your mine can give you the same ghost room - finding that special place where the trigger lies is nearly impossible.
Maybe rooms should not count if they are not completly artificial - so natural borders should not count.

Thanks for your post, it does seem like the behaviour described is not a suggestion, but a bug. This tracker is unfortunately only intended for suggestions, bug reports are supposed to be posted on our bug tracker over here: https://github.com/StrangeLoopGames/EcoIssues/issues Please describe the issue with as much detail as possible there, attaching the savegame with coordinates to the affected zone would likely also be helpful.
